So I jumped to the dark side and got an iPod but i have a question about battery charging of it's battery (and coincidentally, my other Lithium Ion Batteries).
Is it better to charge the battery on an empty rather than partial charge?

Charging them before they get low is better than waiting for it to almost die, it will prolong the battery life. In fact, don't let them get low at all if you can. Charging more and early is the probably the best thing you can do.

Truth be told, it won't effect the battery life that much no matter which way you charge it. About the only way you can really kill it is by over-discharging the battery. Most devices/batteries have protection circuits against it, but it can happen, especially if you store it without charge for a long period of time. By long period of time, I mean months/years, not days or weeks, so most people won't have to worry about it.
Basically, just try not to let the battery die before charging it and you'll be fine. If you have to store it away for a while, make sure you store it with around half battery and check on it every once in a while and see if it needs a recharge. This is less of an issue for devices that don't use much battery power to begin with (cellphones, mp3 players, etc.).

On a similar note, do you think I can use my Wii to charge my iPod, since it's always on and all with the Wii having USB ports in the back.

As far as I know, you should be able to. The Wii won't detect it or anything, but you should be able to charge it. I'm not sure if it has to be completely on or if standby would work too. Try it. Worst case is that it doesn't do anything.

I was thinking that it technically it should work because I've seen some Remote Chargers that use the USB in the back. I just have to update my iPod to 1.1.3 or the newest FW. Apparently in 1.1.1 (my current version), it doesn't support Third Party USB chargers.

I've read that it's best to charge it whenever you need to and then once a month to let it discharge completely. For memory purposes and such.
With Lithium-Ion batteries you don't really need to worry about memory (ie let's say you always charge it with 70% of the battery, eventually it will think that 70% is the bottom . . . or somehting like that).
