Unless it's different than most, the manga is always considered canon and the anime is its own story. 90% of the time they're the exact same, but sometimes the anime drifts from the manga in more than just fillers, or the manga runs longer than the anime.

So stupid.

Other anime/manga that do this is Fruit Basket, Ranma, Midori no Hibi.

I guess it's cheaper to make so they spit out more. Which I'm not complaining.

Actually, in FMA's case, the production on the anime started before the manga. It divurges wildly after Al becomes a State Alchemist/Lab 5. There are really no similarities in overall plot beyond that.
